Is there a newbies guide to setting up a VPS from scratch?

I’ve got my VPS and DirectAdmin is my panel. I’ve managed to create a user and ftp account and I can see the default page at http://ip/~user but how do I get my files onto the root?

I haven’t changed the DNS on my site yet as I want to familiarise myself with the VPS first.

I will also need a MySQL database and PHP installed. Do these typically come installed already or do I need to install them myself.

Sorry for all the noob questions – it’s like being back at school hehehe.
